I would suggest you do the the main server approach but having 3 departments meaning having also 3 heads. If that would be the case.

Have a backup of each data per department on each head computer. That way you will not loose any data if ever the server crashes.

Better Safe than sorry.

But the update be done on a scheduled daily basis.

The actual data access should be done on the main server still.
