Don't hesitate to correct me if I misunderstood:
your problem currently is that _screen is invisible as expected at runtime and a single TopLevel form closes as expected when you click the upper-right X button - but unexpectedly your EXE is still running although it is not visible anymore except in the Windows Task Manager, right?
If so, a "Clear Events" in TopLevelForm.Destroy() might help.

As for the timer problem: instead of adding it to each single form, I'd use a formClass in that case where all actual forms are inherited from.
And if I got your description right, I'd even think that perhaps a single "auto shutdown" timer instance might be enough - at runtime you can for example do something like:
If Not PemStatus(_screen,'yourTimerClass', 5)
    _screen.NewObject('yourTimerClass','Libs\yourLibrary.VCX')
